I completely agree with you, something isn't right. It smells of human error somewhere.

I was more perturbed that they were more than willing to send my on way with a car that was in much worse shape than when i brought it in.

I have the exact same issue with my 06 R500, however my issue is intermittent.. Ironically, yesterday I made an appointment at the dealership to take it in. The appt is in two weeks, so I will make it a point to ask my service advisor and one of the mechanics that I got to know well over the years. Would like to know about the software transfer procedure and what type of device (memory) it copies the code on.
 
After two weeks of my car sitting at the dealership, i finally got my R500 back. It took longer than expect, but my warranty company was able to find one A/C control unit salvaged from a 2007 model. All is good now. I did end up paying $130 to the dealer to cover labor that the warranty company would not pay. In any event, I am really glad i purchase an extended warranty with the car. This repair would have run $1500 if i hadn't had it.
